The only way to repair a crystal weapon is to upgrade it or change it's upgrade path. A crystal spear +2 with 00/40 durability can be "repaired" if you upgrade it to +3, the durability will go to 40/40. But if you upgrade it to +5, you can't "repair" it anymore.
